Docuflow uses the native Revit view sets. Unfortunately it seems that it does not support saving the sequence, it seems to save by alphabetic order. 

When I select the sheets that I add into a set to publish, I can reorganize the order of those selected sheets in the set. I can also save the set. However, if I select that set again in the future from the drop down menu, then the correct sheets appear in the set, but the order is wrong. Does the sort order not save?

I'm testing out this Docuflow to see if we want to use it across our company, so please let me know if this is a feature that is not available in the trial but becomes available when the software is purchased or if this is not a feature.
